I haven't looked at the h5 file recently, but I think the phase results are saved there?
Andreas can correct me if that's wrong. I say that based on OPAL 1.9 std output:

do you use version 1.9 of opal? Then you could, instead of APVETO, add an error to the lag using DLAG. If you set APVETO and change LAG then possibly the design trajectory changes. In contrary DLAG doesn't change the design trajectory. Unfortunately this feature doesn't seem to be documented yet

I would like to run a simulation with autophasing on, then take the results of the autophase algorithm and re-run the simulation with autophasing off. Then perform perturbation studies on upstream cavities with downstream cavities at a constant absolute phase.

I am trying to make some comparisons between OPAL and measurements taken at Fermilab and I would like to run opal without autophasing to mimic the physics in the machine when we scan the phase of the gun relative to other cavities. Is there a way to export the results of the autophase routine and then use those results directly with autophasing off? This would hopefully give me the initial cavity phases from tune up and then I can vary the gun phase from there.
